Once there's more than one build configuration for a project, the include/exclude checkmarks in the project pane get out of sync with the actual build. Often a file which is actually in the build remains checked as excluded.

Also, if build configurations are switched, these checkmarks don't always follow the switch.

I can't quite make sense of what's happening, but it's clearly mixed up in a number of ways. For now, it's safer to create a different build configuration as a seprate application or a seprate project.

An update on this: As far as I can see; a project built under more than one configuration stays true to the inclusion/exclusion directives set in the properties panes for individual files and folders. It's just include/exclude checkmarks and other info in the Project Viewer which are messed up.

Note: once these are messed up for a file or folder, there seems no way to straighten them out short of removing the file(s) from the project and reinserting them.

Finally, it would be a good idea to display the currently active configuration somewhere, perhaps at the top of the Project Viewer.
